計算量、リスト、配列、木構造、グラフなどデータ構造とアルゴリズム。分子のグラフ構造やGNNを自在に活用できるようになることを目指す。
2.計算機とプログラミング(担当:笠原)
プログラミング言語の構造、ソースコードから計算機で実行されるまでの過程、GPU,クラスター計算機での並列計算。富岳Nextを用いた研究にも挑戦できるようになることをめざす。
3.確率と統計(担当:木立)
確率空間、仮説検定、確率モデリング、最尤法、ベイズ推定、MCMC、深層学習の確率モデル的側面など。確率モデリングが自在にでき、基本的な解き方を適用できるようになることをめざす。
4.人工知能と機械学習(担当:瀧川)
機械学習の基礎概念と、深層学習を用いた生命データ解析の基本原理がわかる。生命データを扱う新しいAIモデルが考えられるようになることをめざす。
5.生命進化と数理モデルI(担当:加藤)
進化のメカニズム、進化系統樹の概念。ゲノムアライメント、多重配列アライメント、隠れマルコフモデル、系統樹推定アルゴリズム、集団遺伝学のモデル、など。進化を考慮した新しいアライメントアルゴリズムなどを考案できるようになることをめざす。
6.生命進化と数理モデルII(担当:フリス)
進化のメカニズム、進化系統樹の概念。ゲノムアライメント、多重配列アライメント、隠れマルコフモデル、系統樹推定アルゴリズム、集団遺伝学のモデル、など。進化を考慮した新しいアライメントアルゴリズムなどが考案できるようになることをめざす。
7.情報生命科学におけるデータ解析手法(担当:小嶋)
空間トランスクリプトームやscRNA-seq, マルチモーダルデータについて。測定原理やFastQフォーマットの処理から始まり生物学的結果を得るまでの過程。生命データの典型的なデータ構造を理解し、生命データ科学研究過程の全体がイメージできるようになることをめざす。

Content: Computational complexity, lists, arrays, tree structures, graphs, and other fundamental data structures and algorithms.
Goal: Students will aim to master the practical application of molecular graph structures and Graph Neural Networks (GNN).
2. Computing and Programming (Instructor: Kasahara)
Content: Structure of programming languages, the process from source code to execution, and parallel computing on GPUs and cluster computers.
Goal: Students will aim to gain the skills necessary to conduct research using high-performance computing resources like "Fugaku Next."
3. Probability and Statistics (Instructor: Kiryu)
Content: Probability spaces, hypothesis testing, probabilistic modeling, maximum likelihood estimation, Bayesian inference, MCMC, probabilistic aspects of deep learning, and diffusion models.
Goal: Students will aim to perform probabilistic modeling fluently and apply fundamental problem-solving techniques.
4. Artificial Intelligence and Machine Learning (Instructor: Takigawa)
Content: Basic concepts of machine learning and the fundamental principles of biological data analysis using deep learning.
Goal: Students will aim to become capable of designing original AI models for handling biological data.
5. Biological Evolution and Mathematical Models I (Instructor: Kato)
Content: Mechanisms of evolution, concepts of phylogenetic trees, genome alignment, multiple sequence alignment (MSA), Hidden Markov Models (HMM), phylogenetic tree estimation algorithms, and population genetics models.
Goal: Students will aim to develop the ability to devise new alignment algorithms that incorporate evolutionary perspectives.
6. Biological Evolution and Mathematical Models II (Instructor: Frith)
Content: Mechanisms of evolution, concepts of phylogenetic trees, genome alignment, multiple sequence alignment (MSA), Hidden Markov Models (HMM), phylogenetic tree estimation algorithms, and population genetics models.
Goal: Students will aim to develop the ability to devise new alignment algorithms that incorporate evolutionary perspectives.
7. Data Analysis Methods in Bioinformatics (Instructor: Kojima)
Content: Spatial transcriptomics, scRNA-seq, and multimodal data. The course covers the entire process from measurement principles and FastQ format processing to obtaining biological results.
Goal: Students will aim to understand typical data structures in life sciences and visualize the entire workflow of biological data science research.
